I've had no problem with ED-E, just didn't upgrade. Only thing he's useful for anyway is being a pack brahmin, high perception and fun battle music. Only time any companion ever stopped following for me was when I entered Lucky 38.

Just enter if you're hostile with them and leave right away. Most of them use ballistic fists (or all) so just run backward while spamming :) Taking companions with you probably isn't a wise choice if you want them to come out alive either.
